how to put custom products in categories?

HI Eric,
We have imported a whole lot of custom products into the factory. We have created some new categories to put the in. The only problem is that we can't find any way to actually put the custom products in a category.
Perhaps for this reason, the custom products don't actually show up in the store on our site at all.
Am I missing something here?
